The theory of X-ray diffraction from ideal, rigidhelices allowed Watson and Crick to unravel theDNA structure, thereby elucidating functionsencoded in it. Yet, as we know now, the DNAdouble helix is neither ideal nor rigid. Its structurevaries with the base pair sequence. Its flexibilityleads to thermal fluctuations and allows moleculesto adapt their structure to optimize their intermolecularinteractions. In addition to the double helixsymmetry revealed by Watson and Crick, classicalX-ray diffraction patterns of DNA contain informationabout the flexibility, interactions andsequence-related variations encoded within thehelical structure. To extract this information, wehave developed a new diffraction theory thataccounts for these effects. We show how doublehelix non-ideality and fluctuations broaden thediffraction peaks. Meridional intensity profiles ofthe peaks at the first three helical layer lines revealinformation about structural adaptation and intermolecularinteractions. The meridional width of thefifth layer line peaks is inversely proportional tothe helical coherence length that characterizessequence-related and thermal variations in thedouble helix structure. Analysis of measured fiberdiffraction patterns based on this theory yields importantparameters that control DNA structure,packing and function.
